My anti-virus does not catch everything. And some virus does not show up right away before they create havoc. I am not even sure a server could catch a virus. Since a hacker could plant a DDoS attacks
and XSS why not a virus?

A DDOS attack fires data from multiple sources at the server to overload it. It doesn't give access to the server.

They said nothing about XSS attacks.

The SQL attacks recently carried out on torn use vulnerabilities in the code to inject queries into the databases to get and edit data. That doesn't really give access to the server and for code to be added they would need to change/add files on the server

Plus they rolled back everything that happened during the attacks.

The last attack of random money being sent and what not, was a XSS attack.

Also SQL injection could very much lead to implanting server side code, such as a virus, backdoor, etc, if the database server has flawed configuration settings, such as writing files etc...

Of course servers can become infected. Infection can be in various forms. However I'm fairly confident that the bugs and issues is not from a infected server/virus, because surely someone who had server access would have lots more to do than make bugs in the software.
